چکیده
For a pair consisting of gene tree and species tree, the ancestral configurations at species-tree internal node are distinct sets lineages that can be present node. The enumeration root configurations—ancestral root—assists in describing complexity gene-tree probability calculations evolutionary biology. Assuming match topology, we study distribution number random labeled topology under uniform Yule–Harding models. We employ analytic combinatorics, considering context additive parameters using singularity analysis to evaluate asymptotic growth coefficients generating functions. both models, obtain lognormal distributions for configurations. trees, also mean (∼1.425n) variance (∼2.045n) configurations, paralleling previous results model (mean (4/3)n, ∼1.822n). A methodological innovation is variance, conducted from Riccati differential equation function satisfies—without possessing itself.

Enumeration of Ancestral Configurations for Matching Gene Trees and Species Trees
Given a gene tree and a species tree, ancestral configurations represent the combinatorially distinct sets of gene lineages that can reach a given node of the species tree. They have been introduced as a data structure for use in the recursive computation of the conditional probability under the multispecies coalescent model of a gene tree topology given a species tree, the cost of this computa...
متن کاملSpecies trees from gene trees: reconstructing Bayesian posterior distributions of a species phylogeny using estimated gene tree distributions.
The desire to infer the evolutionary history of a group of species should be more viable now that a considerable amount of multilocus molecular data is available. However, the current molecular phylogenetic paradigm still reconstructs gene trees to represent the species tree. Further, commonly used methods of combining data, such as the concatenation method, are known to be inconsistent in some...

The availability of whole-genome sequence data has provided a rich resource of deep insights into many biological, medical and pharmaceutical problems and applications, and is promising even more. Yet, along with these insights and promises, genomic data have given rise to many challenging problems, mainly due to the quantity and heterogeneity of such data. One of these major challenges is the ...
متن کاملEstimating Species Trees from Quartet Gene Tree Distributions under the Coalescent Model
In this article we propose a new method, which we name ‘quartet neighbor joining’, or ‘quartet-NJ’, to infer an unrooted species tree on a given set of taxa T from empirical distributions of unrooted quartet gene trees on all four-taxon subsets of T . In particular, quartet-NJ can be used to estimate a species tree on T from distributions of gene trees on T . The quartet-NJ algorithm is concept...
متن کاملQuantitative Comparison of Tree Pairs Resulted from Gene and Protein Phylogenetic Trees for Sulfite Reductase Flavoprotein Alpha-Component and 5S rRNA and Taxonomic Trees in Selected Bacterial Species
Introduction: FAD is the cofactor of FAD-FR protein family. Sulfite reductase flavoprotein alpha-component is one of the main enzymes of this family. Based on applications of this enzyme in biotechnology and industry, it was chosen as the subject of evolutionary studies in 19 specific species. Method: Gene and protein sequences of sulfite reductase flavoprotein alpha-component, 5S rRNA sequence...
